Toss on your Iron Boots and enter the small underwater room next to the dragon's head statue with your Longshot. Take off your Iron Boots and swim up to the small alcove. You will find another wall panel to Longshot. Use Din's Fire to light the torches to unlock the door. Put on your boots again and go to the next chamber. Hit the silver switch in the next room to raise the water platform.

Jump onto the platform and use Din's Fire one last time to light the torches and raise the gate. Open the chest beyond the gate to get the Boss Key. Continue down the hallway and put on your Iron Boots to return to the central chamber. Longshot up to get to the exit and step on the switch to unlock the gate. Take off your boots one last time and swim to the surface. In this room, shoot the switch above the boss door to raise a Longshot target.

Longshot over and enter to battle Morpha. Jump onto one of the platforms in this water-filled chamber to activate the boss fight. Return to a corner of the room and wait for Morpha to start conjuring a tentacle. Run to the next corner and use your Longshot to yank Morpha out of his tentacle and give it a slash.

Rinse, and repeat a few times to make this boss dry up. Collect your Heart Container and hop into the blue light to get your Water Medallion. Congratulations, you've finished the Water Temple in Master Quest.

The boss door is located on the 3rd floor, so you'll have to make the short trek back to the third Triforce symbol 2nd floor, west door to completely flood the temple.

Once the water level is at its highest, use the Longshot to cross over to the dragon statue on the north side of the room, and enter the door. The last obstacle before the boss door is a relatively sharp incline with moving spikes.

Running up this incline must be timed appropriately since any damage or movement other than running up will only cause you to slide back down. When you reach the top, enter the door to the Boss Chamber.

The red nucleus of this amoeba is the boss' weakpoint. Simply stay on the surrounding platform rather than the platforms in the middle of the water be wary of the spikes on the side. Morpha follows a very rigid pattern, in which it basically swirls around in the water and summons tentacles.

Morpha will try and grab you with these tentacles, so try and stay far enough out of its reach. Fire your Longshot at Morpha's nucleus. Because the nucleus moves around a lot, the best times to snare it is when it travels back and forth through the outstretched tentacles.

After you pull the nucleus close to you, deliver a few blows with your sword. After a few sucessful hits, Morpha will summon two or three tentacles at a time, but only one will contain Morpha's nucleus. Repeat this until Morpha is vaporized. Collect the Heart Container from the center of the room and be transported to the Chamber of Sages to receive the Water Medallion from Ruto.

Read the plaque near the Lake Hylia warp point for a hint about shooting into "the morning light". Look toward the island with the two epitaphs, play the Sun's Song to manipulate the rise and fall of day. At the first break of dawn, fire an arrow into the rising sun to forge Fire Arrows from the sun's power. Swim across to gather them. While you're still here in Lake Hylia, you might as well tie up any loose ends here.

Make sure you've gotten all the Gold Skulltulas from the Water Temple. There's also a Gold Scale to be won from the Fishing mini-game, if you haven't done so yet.

Meet the Princess Return to the center room, throw on the Iron Boots and sink down to the very bottom. Gold Skulltula : Head back to the main room with the water completely drained. There's a tunnel that leads to a dead-end with a weakened floor. Drop a bomb on the floor and swim to a new room.

Hit the switch and Hookshot to the platform. The diamond switch controls the gate, and you'll find the Gold Skulltula on the wall.

Getting the Compass With the temple half-full, go to the central room and look for a platform holding two pots. Gold Skulltula : There's a Gold Skulltula on the north wall.

Stand on the corner of the stationery platform on the east side of the room to reach it with your Hookshot. Gold Skulltula : Immediately after the second whirlpool, equip the Iron Boots. There's one on the wall, right above the third vortex.

The rest is all you. What do you mean by "chronological order"? Whenever the game won't let you progress, clearly, you need to backtrack and find another way. It's not like the game was designed to stop you from finishing the temple. Re-read the 2nd "Answer" I gave you and really think about it. You've been stuck on this for 11 months now, and while the water temple is notorious for peeving people off, it really is just a matter of taking in your surroundings more.
